Dashboard and other files going to 404 page not found

I have this site hosted on godaddy. I deployed it from a clone from the staging server. However, even though I removed the cache and the .htaccess file yet the pretty url seems to be still out in force. How can I remove that considering the fact that I cannot login to the dashboard?
