In Auto-Nav, profile, it's generated pages, and messages are missing.

I don't believe this to be a bug but early into my project, I did have them show up in auto-nav after the user logged in when I started this project. I upgraded to c5.6.1.2 and started rebuilding the theme. After that, these pages disappeared from breadcrumbs, arrows, and auto-nav.
With Sitemap, I moved the Profile page to just below the Home page for navigation purposes. I made a copy of Concrete's profile single_pages and controllers folders in the domain root folders for custom tweaks.
I must be missing something obvious. I have checked permissions and everything that I could think of. I know that auto-nav was worked on to fix bugs for c5.6.1. Could this be a new bug as a result of that work?
