Auto-Nav directing to old site after transferring to new directory

Hi all,
I have searched high and low on the forums but I can't seem to find a solution to my problem. I have moved my site from one directory to another on the same server. All of my links throughout the page are showing up correctly EXCEPT my navigation links. They are still routing to the previous directory.
i.e. - sample.com/siteone was moved to sample.com/sitetwo -- all of the auto nav links in sitetwo are still routing to sample.com/siteone.
I have cleared the cache, edited the .htaccess with the pretty URLs code, and have the correct DIR_REL and BASE_URL in site.php
The site functions perfectly, everything transferred properly, images link correctly, etc.
What am I missing?
