I've downloaded a theme and put on my local machine. Now i'm ready to put the them on my live site.

I'm new to C5, and purchased a theme to get familiar with. I'm not wanting to upload the site i was working on, but rather just start over. Can i do this? I've tried just loading the package in the "packages" directory. However, the CMS did not recognize it in there.

I can't advise regarding your specifications but what about letting the website being live, switching to basic permissions and making the website private? That everyone else sees a 'Well have more soon page' and you can access it via a special url. likehttp://www.yoursite.com/c5

Having a live website should also make it easier to install the theme which is done as follows when live, FYI:
Your website must be linked to the market place for this to work and it's best that it is linked for your convenience in the future.
Hover over Dashboard-> Install( Addons section)-> Scroll to the bottom, click download, the page reloads, scroll down again, now click install-> Go to Dashboard -> Themes and change default to the desired theme.

I don't think that addresses my issue. The problem is i can't get the theme on the site i want. I've purchased the theme, and put it on my local machine. Now i can't get it on my site.

Hmm Sounds like your downloaded it right? Then packages is where you should put it. Sorry I don't do things this way, so I can't advise any further.
