Is the old site index showing up instead of the new C5 site? Double check the config doc make sure it is directed to the correct location. Did the old site use a database if so the two may be sharing and creating conflicts.

Try tracking the header file down here concrete5/concrete/themes/default/elements/header.php That is if you are using the default theme. If you have loaded a custom theme go here concrete5/themes/"yourTheme"/elements/header.php Good luck
