Add code to Header.php

I would like to add some code that blocks certain proxy server access, and usually these lines go at the top of a header.php file. However this does not appear in the root of the site. Would it get added to the header.php file located in my custom theme elements folder?

If you normally put it in a header.php file, yes put it in the elements/header.php in your theme.
