is it possible to get a nonbranded version for the paid add on? plus, it would be nice if links opened in parent instead of a new window.

re the logo: that makes sense. however, it's a real stumbling block for a paid commerical addon deployment.

May be a dumb question but if a customer prefers and wants to pay the $49 for V1 commercial licence of Cu3ER is this easy to add to this add-on, or will it just works anyways with mods

This add-on was built on the Cu3er 0.9x release. The 1.x release is quite different so unfortunately there's no easy way to port this add-on as you're suggesting.

Hi, the XML code is actually saved in the database as of the latest version of the add-on. That means you'll need to access the database directly in order to override an individual block. Look for the table called "btCu3er". This will take some technical know-how and access to phpMyAdmin or something similar.

Some good questions.
1) At the moment, it's not possible to remove that loading Cu3er logo without some hacking to the SWF file (and I don't think the original author would like that). I'm not sure if the next release (v1.0) will support the option for turning that off.
2) Sure, this can be done by editing the generated XML file (this can be done by manually downloading the created XML file via FTP, making a change, then re-uploading it). You can add a "target" to the "link" tag, for example see the following line:
<link target="_self">another_page_link.htm</link>
But this is a useful feature. I'll make a note to build this into the next release.
