Sorry for the delay, I've been flat out the last few days. If you're using the "iFrame" Popup Pro option, you can control where links open by changing their "target" - either the current iframe (default, no need to change anything), or choose "parent" to affect the original page. An easy way to access this is using the core "content" block and applying a link to some text or an image. You'll find the options you're looking for in there.

for clarification... I would like my main menu (autonav block) to have a link that directly opens a popup pro window, not associated with any particular page, Is this possible?

That's a bit of a tricky question. You could add the Popup Pro block in the same area as the menu but formatting it nicely would be fairly complex. The other way is with a custom block template and linking up the popup to a class from your autonav, rather than the standard text/image anchor. Either way, a tricky option.
