Fading Navigation - Where can I fine tune this?

Hi there,
bought your Alpha Theme and so far it's great but I want to modify the navigation that appears as soon as the page scrolls down.

My client needs a small logo integrated right there. Can you please tell me where to look for to make these changes?

The navigation view can be found in the theme package within 'blocks > auto-nav'. We can not support this type of customisation so please back up all files before proceeding with any customisations.
