Moph with Domain Mapper

Hi,
So, I'm working on rethemeing my site with Moph, but I have 4 different domains mapped to the initial children under Home using Domain Mapper (all are subdivions of my non-profit; unique, but still part of my organization). I have 2 hurdles to make this work for me:
1. Navigation: How can I use the Moph autonav, but have it show the unique navigation for each site? In other words, it should show the children of each subfolder under Home as the nav of that particular site.
2. Changes to global areas for each site: While I want all of the sites to feel very similar (same theme), I do want a different logo and color scheme for each site. My first thought is that I can create a new set of templates/css for each site, but then I thought there may be an easier way.
