Would there be a way to have the gallery display images with certain tags instead of sets?

Unfortunately not. The UI is specifically designed to work with filesets, and changing it to filter based on custom attributes (which is what I think you mean by "tags") would require a lot of work, which I'm not planning on doing.

Someone did just post to the Sortable Fancybox Gallery forum asking about this same thing -- if he actually gets this implemented then it wouldn't be too hard to port it over to this addon:
