eCommerce payments showing as incomplete

We are running eCommerce in conjunction with PayPal which has been working well for over two years without any problems. However in the last few days our orders are suddenly showing as Payment Incomplete despite the fact that we've received the money from PayPal. This is causing us problems as we're not receiving the order confirmation emails we used to get and our website is no longer generating emails to customers which contains crucial information for them.

Nothing has been changed on our system to prompt this as it seems to have happened on its own and overnight.

Any help would be very gratefully received.
