I have a gallery which has images which are both portrait and landscape, how can I force all the thumbnails to be square?

I have another addon called "Deluxe Image Gallery" which does exactly what you want (it's basically the same as Sortable Fancybox Gallery, but adds the ability to crop images as you're describing, along with some other improvements):
