Are you talking about making changes directly to the theme files? Yes you can, but if you're using the latest version of concrete5 you can/should copy whatever files you want to modify out to the themes directory in the root of your install. So for example if you wanted to modify the theme's header.php file you would copy packages/theme_slate/themes/slate/elements/header.php to themes/slate/elements/header.php
